Launch TVi by changing to the directory in which you unpacked it and typing

java -jar TVi.jar

at the prompt.

First load a phylogenetic tree (File->Load Tree). This will be displayed in the main window. The controls to the right of the screen allow the layout and size of the tree to be changed.

Now load an interaction file (File->Load Interactions). The tree will be redrawn as a cladogram (i.e. without meaningful branch lengths) and the interactions will be represented alongside.

There are two possible ways for the interactions to be visualised:

Arcs mode
An arc is drawn between two leaf nodes if they interact.

Matrix mode
Interactions are shown as filled cells in a symmetrical matrix.

Interactions between nodes within the same group are coloured, whilst inter-group interactions are shown in black. Colours may be changed using the legend (Options->Change Colours): just click on a group name and select a new colour from the palette.

Font sizes may also be changed at any time using the Options menu.

To save an image, select File->Export Image and choose either a PNG or PDF filename.
