Substitution model parameters file format

With a model parameters file, one can provide initial values for the parameters of the substitution models used. PHASE can also create a model parameters file to store the results concerning a substitution model after a run (these could be Maximum Likelihood Estimate (MLE) parameters or Mean Posterior Estimate (MPE) parameters).
