Documentation
Tyrosine specific protein phosphatases (PTPase) catalyse the removal of 
phosphate groups attached to tyrosine residues [1-5]. The enzymes play an
important role in the control of cell growth, proliferation, differentiation
and transformation. Multiple forms of PTPase have been characterised and can
be classified into 2 groups: soluble PTPases and transmembrane (TM) receptor
proteins that contain PTPase domains.
 
The structures of receptor PTPases comprise a variable length extracellular
domain, followed by a TM region and a cytoplasmic C-terminal catalytic
domain. The extracellular regions of some receptor PTPases house fibronectin
type III repeats, immunoglobulin-like domains, MAM domains or carbonic
anhydrase-like domains. The cytoplasmic region generally contains 2 copies
of the PTPAse domain: the first of these is enzymatically active; the second
is inactive, but appears to affect substrate specificity in the first. 
 
PTPase domains contain ~300 residues. The domain includes 2 conserved
cysteines, the second of which is required for activity. Other conserved
residues in its immediate vicinity are also catalytically important.
 
PRTYPHPHTASE is a 6-element fingerprint that provides a signature for
protein tyrosine phosphatases. The fingerprint was derived from an initial
alignment of 7 sequences: the motifs were drawn from short conserved
regions spanning virtually the full alignment length - motif 1 spans the 
first strand; motif 2 spans part of strand 2 and helices 3 and 4; motif 3
encompasses strand 7 and the following loop; motif 4 spans strand 8 and
most of helix 9, and includes the region encoded by PROSITE pattern 
TYR_PHOSPHATASE (PS00383), which includes the active cysteine; motif 5
encompasses helix 11; and motif 6 spans part of helix 12. Five iterations
on OWL29.2 were required to reach convergence, at which point a true set
comprising 196 sequences was identified. Numerous partial matches were
also found, all of which are fragments and/or family members that fail
to make significant matches with one or more motifs.
 
An update on SPTR37_9f identified a true set of 170 sequences, and 49
partial matches.
